The reactome pathway knowledgebase 2022

The Reactome Knowledgebase (https://reactome.org), an Elixir core resource, provides manually curated molecular details across a broad range of physiological and pathological biological processes in humans, including both hereditary and acquired disease processes. The processes are annotated as an ordered network of molecular transformations in a single consistent data model. Reactome thus functions both as a digital archive of manually curated human biological processes and as a tool for discovering functional relationships in data such as gene expression profiles or somatic mutation catalogs from tumor cells. Recent curation work has expanded our annotations of normal and disease-associated signaling processes and of the drugs that target them, in particular infections caused by the SARS-CoV-1 and SARS-CoV-2 coronaviruses and the host response to infection. New tools support better simultaneous analysis of high-throughput data from multiple sources and the placement of understudied ('dark') proteins from analyzed datasets in the context of Reactome's manually curated pathways.

iProX: an integrated proteome resource

Sharing of research data in public repositories has become best practice in academia. With the accumulation of massive data, network bandwidth and storage requirements are rapidly increasing. The ProteomeXchange (PX) consortium implements a mode of centralized metadata and distributed raw data management, which promotes effective data sharing. To facilitate open access of proteome data worldwide, we have developed the integrated proteome resource iProX (http://www.iprox.org) as a public platform for collecting and sharing raw data, analysis results and metadata obtained from proteomics experiments. The iProX repository employs a web-based proteome data submission process and open sharing of mass spectrometry-based proteomics datasets. Also, it deploys extensive controlled vocabularies and ontologies to annotate proteomics datasets. Users can use a GUI to provide and access data through a fast Aspera-based transfer tool. iProX is a full member of the PX consortium; all released datasets are freely accessible to the public. iProX is based on a high availability architecture and has been deployed as part of the proteomics infrastructure of China, ensuring long-term and stable resource support. iProX will facilitate worldwide data analysis and sharing of proteomics experiments.

Infrared Patch-Image Model for Small Target Detection in a Single Image

The robust detection of small targets is one of the key techniques in infrared search and tracking applications. A novel small target detection method in a single infrared image is proposed in this paper. Initially, the traditional infrared image model is generalized to a new infrared patch-image model using local patch construction. Then, because of the non-local self-correlation property of the infrared background image, based on the new model small target detection is formulated as an optimization problem of recovering low-rank and sparse matrices, which is effectively solved using stable principle component pursuit. Finally, a simple adaptive segmentation method is used to segment the target image and the segmentation result can be refined by post-processing. Extensive synthetic and real data experiments show that under different clutter backgrounds the proposed method not only works more stably for different target sizes and signal-to-clutter ratio values, but also has better detection performance compared with conventional baseline methods.

Offloading in Mobile Edge Computing: Task Allocation and Computational Frequency Scaling

In this paper, we propose an optimization framework of offloading from a single mobile device (MD) to multiple edge devices. We aim to minimize both total tasks' execution latency and the MD's energy consumption by jointly optimizing the task allocation decision and the MD's central process unit (CPU) frequency. This paper considers two cases for the MD, i.e., fixed CPU frequency and elastic CPU frequency. Since these problems are NP-hard, we propose a linear relaxation-based approach and a semidefinite relaxation (SDR)-based approach for the fixed CPU frequency case, and an exhaustive search-based approach and an SDR-based approach for the elastic CPU frequency case. Our simulation results show that the SDR-based algorithms achieve near optimal performance. Performance improvement can be obtained with the proposed scheme in terms of energy consumption and tasks' execution latency when multiple edge devices and elastic CPU frequency are considered. Finally, we show that the MD's flexible CPU range can have an impact on the task allocation.

Reconfigurable Intelligent Surface-Based Wireless Communications: Antenna Design, Prototyping, and Experimental Results

One of the key enablers of future wireless communications is constituted by massive multiple-input multiple-output (MIMO) systems, which can improve the spectral efficiency by orders of magnitude. In existing massive MIMO systems, however, conventional phased arrays are used for beamforming. This method results in excessive power consumption and high hardware costs. Recently, reconfigurable intelligent surface (RIS) has been considered as one of the revolutionary technologies to enable energy-efficient and smart wireless communications, which is a two-dimensional structure with a large number of passive elements. In this paper, we develop a new type of high-gain yet low-cost RIS that bears 256 elements. The proposed RIS combines the functions of phase shift and radiation together on an electromagnetic surface, where positive intrinsic-negative (PIN) diodes are used to realize 2-bit phase shifting for beamforming. This radical design forms the basis for the world’s first wireless communication prototype using RIS having 256 two-bit elements. The prototype consists of modular hardware and flexible software that encompass the following: the hosts for parameter setting and data exchange, the universal software radio peripherals (USRPs) for baseband and radio frequency (RF) signal processing, as well as the RIS for signal transmission and reception. Our performance evaluation confirms the feasibility and efficiency of RISs in wireless communications. We show that, at 2.3 GHz, the proposed RIS can achieve a 21.7 dBi antenna gain. At the millimeter wave (mmWave) frequency, that is, 28.5 GHz, it attains a 19.1 dBi antenna gain. Furthermore, it has been shown that the RIS-based wireless communication prototype developed is capable of significantly reducing the power consumption.

Ultralong room temperature phosphorescence from amorphous organic materials toward confidential information encryption and decryption

Ultralong room temperature phosphorescence (URTP) emitted from pure amorphous organic molecules is very rare. Although a few crystalline organic molecules could realize URTP with long lifetimes (>100 ms), practical applications of these crystalline organic phosphors are still challenging because the formation and maintenance of high-quality crystals are very difficult and complicated. Herein, we present a rational design for minimizing the vibrational dissipation of pure amorphous organic molecules to achieve URTP. By using this strategy, a series of URTP films with long lifetimes and high phosphorescent quantum yields (up to 0.75 s and 11.23%, respectively) were obtained from amorphous organic phosphors without visible fluorescence and phosphorescence under ambient conditions. On the basis of the unique features of URTP films, a new green screen printing technology without using any ink was developed toward confidential information encryption and decryption. This work presents a breakthrough strategy in applying amorphous organic materials for URTP.

Computation Offloading and Resource Allocation in Wireless Cellular Networks With Mobile Edge Computing

Mobile edge computing has risen as a promising technology for augmenting the computational capabilities of mobile devices. Meanwhile, in-network caching has become a natural trend of the solution of handling exponentially increasing Internet traffic. The important issues in these two networking paradigms are computation offloading and content caching strategies, respectively. In order to jointly tackle these issues in wireless cellular networks with mobile edge computing, we formulate the computation offloading decision, resource allocation and content caching strategy as an optimization problem, considering the total revenue of the network. Furthermore, we transform the original problem into a convex problem and then decompose it in order to solve it in a distributed and efficient way. Finally, with recent advances in distributed convex optimization, we develop an alternating direction method of multipliers-based algorithm to solve the optimization problem. The effectiveness of the proposed scheme is demonstrated by simulation results with different system parameters.

A Survey of Machine Learning Techniques Applied to Software Defined Networking (SDN): Research Issues and Challenges

In recent years, with the rapid development of current Internet and mobile communication technologies, the infrastructure, devices and resources in networking systems are becoming more complex and heterogeneous. In order to efficiently organize, manage, maintain and optimize networking systems, more intelligence needs to be deployed. However, due to the inherently distributed feature of traditional networks, machine learning techniques are hard to be applied and deployed to control and operate networks. Software defined networking (SDN) brings us new chances to provide intelligence inside the networks. The capabilities of SDN (e.g., logically centralized control, global view of the network, software-based traffic analysis, and dynamic updating of forwarding rules) make it easier to apply machine learning techniques. In this paper, we provide a comprehensive survey on the literature involving machine learning algorithms applied to SDN. First, the related works and background knowledge are introduced. Then, we present an overview of machine learning algorithms. In addition, we review how machine learning algorithms are applied in the realm of SDN, from the perspective of traffic classification, routing optimization, quality of service/quality of experience prediction, resource management and security. Finally, challenges and broader perspectives are discussed.

Event-Triggering Sampling Based Leader-Following Consensus in Second-Order Multi-Agent Systems

In this note, the problem of second-order leader-following consensus by a novel distributed event-triggered sampling scheme in which agents exchange information via a limited communication medium is studied. Event-based distributed sampling rules are designed, where each agent decides when to measure its own state value and requests its neighbor agents broadcast their state values across the network when a locally-computed measurement error exceeds a state-dependent threshold. For the case of fixed topology, a necessary and sufficient condition is established. For the case of switching topology, a sufficient condition is obtained under the assumption that the time-varying directed graph is uniformly jointly connected. It is shown that the inter-event intervals are lower bounded by a strictly positive constant, which excludes the Zeno-behavior before the consensus is achieved. Numerical simulation examples are provided to demonstrate the correctness of theoretical results.

A Survey on Resource Allocation for 5G Heterogeneous Networks: Current Research, Future Trends, and Challenges

In the fifth-generation (5G) mobile communication system, various service requirements of different communication environments are expected to be satisfied. As a new evolution network structure, heterogeneous network (HetNet) has been studied in recent years. Compared with homogeneous networks, HetNets can increase the opportunity in the spatial resource reuse and improve users’ quality of service by developing small cells into the coverage of macrocells. Since there is mutual interference among different users and the limited spectrum resource in HetNets, however, efficient resource allocation (RA) algorithms are vitally important to reduce the mutual interference and achieve spectrum sharing. In this article, we provide a comprehensive survey on RA in HetNets for 5G communications. Specifically, we first introduce the definition and different network scenarios of HetNets. Second, RA models are discussed. Then, we present a classification to analyze current RA algorithms for the existing works. Finally, some challenging issues and future research trends are discussed. Accordingly, we provide two potential structures for 6G communications to solve the RA problems of the next-generation HetNets, such as a learning-based RA structure and a control-based RA structure. The goal of this article is to provide important information on HetNets, which could be used to guide the development of more efficient techniques in this research area.

Trends in luminescence thermometry

Following astonishing growth in the last decade, the field of luminescence thermometry has reached the stage of becoming a mature technology. To achieve that goal, further developments should resolve inherent problems and methodological faults to facilitate its widespread use. This perspective presents recent findings in luminescence thermometry, with the aim of providing a guide for the reader to the paths in which this field is currently directed. Besides the well-known temperature read-out techniques, which are outlined and compared in terms of performance, some recently introduced read-out methods have been discussed in more detail. These include intensity ratio measurements that exploit emissions from excited lanthanide levels with large energy differences, dual-excited and time-resolved single-band ratiometric methods, and phase-angle temperature readouts. The necessity for the extension of theoretical models and a careful re-examination of those currently in use are emphasized. Regarding materials, the focus of this perspective is on dual-activated probes for the luminescence intensity ratio (LIR) and transition-metal-ion-activated phosphors for both lifetime and LIR thermometry. Several particularly important applications of luminescence thermometry are presented. These include temperature measurement in catalysis, in situ temperature mapping for microfluidics, thermal history measurement, thermometry at extremely high temperatures, fast temperature transient measurement, low-pressure measurement via upconversion nanoparticle emission intensity ratios, evaluation of the photothermal chirality of noble metal clusters, and luminescence thermometry using mobile devices. Routes for the development of primary luminescence thermometry are discussed in view of the recent redefinition of the kelvin.

Attention-Based Adaptive Spectral–Spatial Kernel ResNet for Hyperspectral Image Classification

Hyperspectral images (HSIs) provide rich spectral-spatial information with stacked hundreds of contiguous narrowbands. Due to the existence of noise and band correlation, the selection of informative spectral-spatial kernel features poses a challenge. This is often addressed by using convolutional neural networks (CNNs) with receptive field (RF) having fixed sizes. However, these solutions cannot enable neurons to effectively adjust RF sizes and cross-channel dependencies when forward and backward propagations are used to optimize the network. In this article, we present an attention-based adaptive spectral-spatial kernel improved residual network (A2S2K-ResNet) with spectral attention to capture discriminative spectral-spatial features for HSI classification in an end-to-end training fashion. In particular, the proposed network learns selective 3-D convolutional kernels to jointly extract spectral-spatial features using improved 3-D ResBlocks and adopts an efficient feature recalibration (EFR) mechanism to boost the classification performance. Extensive experiments are performed on three well-known hyperspectral data sets, i.e., IP, KSC, and UP, and the proposed A2S2K-ResNet can provide better classification results in terms of overall accuracy (OA), average accuracy (AA), and Kappa compared with the existing methods investigated. Event-Based Leader-following Consensus of Multi-Agent Systems with Input Time Delay

The event-based control strategy is an effective methodology for tackling the distributed control of multi-agent systems with limited on-board resources. This technical note focuses on event-based leader-following consensus for multi-agent systems described by general linear models and subject to input time delay between controller and actuator. For each agent, the controller updates are event-based and only triggered at its own event times. A necessary condition and two sufficient conditions on leader-following consensus are presented, respectively. It is shown that continuous communication between neighboring agents can be avoided and the Zeno-behavior of triggering time sequences is excluded. A numerical example is presented to illustrate the effectiveness of the obtained theoretical results.

Vehicular Fog Computing: Enabling Real-Time Traffic Management for Smart Cities

Fog computing extends the facility of cloud computing from the center to edge networks. Although fog computing has the advantages of location awareness and low latency, the rising requirements of ubiquitous connectivity and ultra-low latency challenge real-time traffic management for smart cities. As an integration of fog computing and vehicular networks, vehicular fog computing (VFC) is promising to achieve real-time and location-aware network responses. Since the concept and use case of VFC are in the initial phase, this article first constructs a three-layer VFC model to enable distributed traffic management in order to minimize the response time of citywide events collected and reported by vehicles. Furthermore, the VFC-enabled offloading scheme is formulated as an optimization problem by leveraging moving and parked vehicles as fog nodes. A real-world taxi-trajectory-based performance analysis validates our model. Finally, some research challenges and open issues toward VFC-enabled traffic management are summarized and highlighted.

Exponential stability and periodic oscillatory solution in BAM networks with delays

Both exponential stability and periodic oscillatory solution of bidirectional associative memory (BAM) networks with axonal signal transmission delays are considered by constructing suitable Lyapunov functional and some analysis techniques. Some simple sufficient conditions are given ensuring the global exponential stability and the existence of periodic oscillatory solutions of BAM with delays. These conditions are presented in terms of system parameters and have important leading significance in the design and applications of globally exponentially stable and periodic oscillatory neural circuits for BAM with delays. In addition, two examples are given to illustrate the results.

We investigate the cosmological perturbations in $f(T)$ gravity. Examining the pure gravitational perturbations in the scalar sector using a diagonal vierbein, we extract the corresponding dispersion relation, which provides a constraint on the $f(T)$ Ans\"atze that lead to a theory free of instabilities. Additionally, upon inclusion of the matter perturbations, we derive the fully perturbed equations of motion, and we study the growth of matter overdensities. We show that $f(T)$ gravity with $f(T)$ constant coincides with General Relativity, both at the background as well as at the first-order perturbation level. Applying our formalism to the power-law model we find that on large subhorizon scales ($\mathcal{O}(100\text{ }\text{ }\mathrm{Mpc})$ or larger), the evolution of matter overdensity will differ from $\ensuremath{\Lambda}\mathrm{CDM}$ cosmology. Finally, examining the linear perturbations of the vector and tensor sectors, we find that (for the standard choice of vierbein) $f(T)$ gravity is free of massive gravitons.

Study on the effect of digital economy on high-quality economic development in China

At present, the digital economy, which takes information technology and data as the key elements, is booming and has become an important force in promoting the economic growth of various countries. In order to explore the current dynamic trend of China's digital economy development and the impact of the digital economy on the high-quality economic development, this paper measures the digital economic development index of 30 cities in China from the three dimensions of digital infrastructure, digital industry, and digital integration, uses panel data of 30 cities in China from 2015 to 2019 to construct an econometric model for empirical analysis, and verifies the mediating effect of technological progress between the digital economy and high-quality economic development. The results show that (1) The development level of China's digital economy is increasing year by year, that the growth of digital infrastructure is obvious, and that the development of the digital industry is relatively slow. (2) Digital infrastructure, digital industry and digital integration all have significant positive effects on regional total factor productivity, and the influence coefficients are 0.2452, 0.0773 and 0.3458 respectively. (3) Regarding the transmission mechanism from the digital economy to the high-quality economic development, the study finds that the mediating effect of technological progress is 0.1527, of which the mediating effect of technological progress in the eastern, northeast, central and western regions is 1.70%, 9.25%, 28.89% and 21.22% respectively. (4) From the perspective of spatial distribution, the development level of the digital economy in the eastern region is much higher than that in other non-eastern regions, and the development of digital economy in the eastern region has a higher marginal contribution rate to the improvement of the total factor productivity. This study can provide a theoretical basis and practical support for the government to formulate policies for the development of the digital economy.

EEG Based Emotion Recognition by Combining Functional Connectivity Network and Local Activations

OBJECTIVE: Spectral power analysis plays a predominant role in electroencephalogram-based emotional recognition. It can reflect activity differences among multiple brain regions. In addition to activation difference, different emotions also involve different large-scale network during related information processing. In this paper, both information propagation patterns and activation difference in the brain were fused to improve the performance of emotional recognition. METHODS: We constructed emotion-related brain networks with phase locking value and adopted a multiple feature fusion approach to combine the compensative activation and connection information for emotion recognition. RESULTS: Recognition results on three public emotional databases demonstrated that the combined features are superior to either single feature based on power distribution or network character. Furthermore, the conducted feature fusion analysis revealed the common characters between activation and connection patterns involved in the positive, neutral, and negative emotions for information processing. SIGNIFICANCE: The proposed feasible combination of both information propagation patterns and activation difference in the brain is meaningful for developing the effective human-computer interaction systems by adapting to human emotions in the real world applications.

Overview of Environment Perception for Intelligent Vehicles

This paper presents a comprehensive literature review on environment perception for intelligent vehicles. The state-of-the-art algorithms and modeling methods for intelligent vehicles are given, with a summary of their pros and cons. A special attention is paid to methods for lane and road detection, traffic sign recognition, vehicle tracking, behavior analysis, and scene understanding. In addition, we provide information about datasets, common performance analysis, and perspectives on future research directions in this area.
