PsychoPy2: Experiments in behavior made easy

PsychoPy is an application for the creation of experiments in behavioral science (psychology, neuroscience, linguistics, etc.) with precise spatial control and timing of stimuli. It now provides a choice of interface; users can write scripts in Python if they choose, while those who prefer to construct experiments graphically can use the new Builder interface. Here we describe the features that have been added over the last 10 years of its development. The most notable addition has been that Builder interface, allowing users to create studies with minimal or no programming, while also allowing the insertion of Python code for maximal flexibility. We also present some of the other new features, including further stimulus options, asynchronous time-stamped hardware polling, and better support for open science and reproducibility. Tens of thousands of users now launch PsychoPy every month, and more than 90 people have contributed to the code. We discuss the current state of the project, as well as plans for the future.

Phylogenomics resolves the timing and pattern of insect evolution

Insects are the most speciose group of animals, but the phylogenetic relationships of many major lineages remain unresolved. We inferred the phylogeny of insects from 1478 protein-coding genes. Phylogenomic analyses of nucleotide and amino acid sequences, with site-specific nucleotide or domain-specific amino acid substitution models, produced statistically robust and congruent results resolving previously controversial phylogenetic relations hips. We dated the origin of insects to the Early Ordovician [~479 million years ago (Ma)], of insect flight to the Early Devonian (~406 Ma), of major extant lineages to the Mississippian (~345 Ma), and the major diversification of holometabolous insects to the Early Cretaceous. Our phylogenomic study provides a comprehensive reliable scaffold for future comparative analyses of evolutionary innovations among insects.

High‐resolution mantle tomography of China and surrounding regions

A high‐resolution P wave tomographic model of the crust and mantle down to 1100 km depth under China and surrounding regions is determined by using about one million arrival times of P, pP, PP, and PcP waves from 19,361 earthquakes recorded by 1012 seismic stations. The subducting Pacific slab is imaged clearly as a high‐velocity zone from the oceanic trenches down to about 600 km depth, and intermediate‐depth and deep earthquakes are located within the slab. The Pacific slab becomes stagnant in the mantle transition zone under east China. The western edge of the stagnant slab is roughly coincident with a surface topographic boundary in east China. The active Changbai and Wudalianchi intraplate volcanoes in northeast China are underlain by significant slow anomalies in the upper mantle, above the stagnant Pacific slab. These results suggest that the active intraplate volcanoes in NE China are not hot spots but a kind of back‐arc volcano associated with the deep subduction of the Pacific slab and its stagnancy in the transition zone. Under the Mariana arc, however, the Pacific slab penetrates directly down to the lower mantle. The active Tengchong volcano in southwest China is related to the eastward subduction of the Burma microplate. The subducting Indian and Philippine Sea plates are also imaged clearly. The Indian plate has subducted down to 200–300 km depth under the Tibetan Plateau with a horizontal moving distance of about 500 km. High‐velocity anomalies are revealed in the upper mantle under the Tarim basin, Ordos, and Sichuan basin, which are three stable blocks in China.

COSMOS PHOTOMETRIC REDSHIFTS WITH 30-BANDS FOR 2-deg<sup>2</sup>

We present accurate photometric redshifts (photo-z) in the 2-deg 2 COSMOS field. The redshifts are computed with 30 broad, intermediate, and narrowbands covering the UV (Galaxy Evolution Explorer), visible near-IR (NIR; Subaru, Canada-France-Hawaii Telescope (CFHT), United Kingdom Infrared Telescope, and National Optical Astronomy Observatory), and mid-IR (Spitzer/IRAC). A 2 template-fitting method (Le Phare) was used and calibrated with large spectroscopic samples from the Very Large Telescope Visible Multi-Object Spectrograph and the Keck Deep Extragalactic Imaging Multi-Object Spectrograph. We develop and implement a new method which accounts for the contributions from emission lines ([O ii], H, H, and Ly) to the spectral energy distributions (SEDs). The treatment of emission lines improves the photo-z accuracy by a factor of 2.5. Comparison of the derived photo-z with 4148 spectroscopic redshifts (i.e., z = z sz p ) indicates a dispersion of z/(1+z s ) = 0.007 at i + AB < 22.5, a factor of 2-6 times more accurate than earlier photo-z in the COSMOS, CFHT Legacy Survey, and the Classifying Object by Medium-Band Observations-17 survey fields. At fainter magnitudes i + AB < 24 and z < 1.25, the accuracy is z/(1+z s ) = 0.012. The deep NIR and Infrared Array Camera coverage enables the photo-z to be extended to z 2, albeit with a lower accuracy ( z/(1+z s ) = 0.06 at i + AB 24). The redshift distribution of large magnitude-selected samples is derived and the median redshift is found to range from z m = 0.66 at 22 < i + AB < 22.5 to z m = 1.06 at 24.5 < i + AB < 25. At i + AB < 26.0, the multiwavelength COSMOS catalog includes approximately 607,617 objects. The COSMOS-30 photo-z enables the full exploitation of this survey for studies of galaxy and large-scale structure evolution at high redshift.

X-Ray Imaging Spectrometer (XIS) on Board Suzaku

The XIS is an X-ray Imaging Spectrometer system, consisting of state-of-the-art charge-coupled devices (CCDs) optimized for X-ray detection, camera bodies, and control electronics. Four sets of XIS sensors are placed at the focal planes of the grazing-incidence, nested thin-foil mirrors (XRT: X-Ray Telescope) onboard the Suzaku satellite. Three of the XIS sensors have front-illuminated CCDs, while the other has a back-illuminated CCD. Coupled with the XRT, the energy range of 0.2–12 keV with energy resolution of 130 eV at 5.9 keV, and a field of view of $18^\prime \times 18^\prime$ are realized. Since the Suzaku launch on 2005 July 10, the XIS has been functioning well.

The Hyper Suprime-Cam SSP Survey: Overview and survey design

Abstract Hyper Suprime-Cam (HSC) is a wide-field imaging camera on the prime focus of the 8.2-m Subaru telescope on the summit of Mauna Kea in Hawaii. A team of scientists from Japan, Taiwan, and Princeton University is using HSC to carry out a 300-night multi-band imaging survey of the high-latitude sky. The survey includes three layers: the Wide layer will cover 1400 deg2 in five broad bands (grizy), with a 5 σ point-source depth of r ≈ 26. The Deep layer covers a total of 26 deg2 in four fields, going roughly a magnitude fainter, while the UltraDeep layer goes almost a magnitude fainter still in two pointings of HSC (a total of 3.5 deg2). Here we describe the instrument, the science goals of the survey, and the survey strategy and data processing. This paper serves as an introduction to a special issue of the Publications of the Astronomical Society of Japan, which includes a large number of technical and scientific papers describing results from the early phases of this survey.

Mass assembly in quiescent and star-forming galaxies since<i>z</i>≃ 4 from UltraVISTA

We estimate the galaxy stellar mass function and stellar mass density for star-forming and quiescent galaxies with 0.2 < z < 4. We construct a large, deep (Ks < 24) sample of 220 000 galaxies selected using the new UltraVISTA DR1 data release. Our analysis is based on precise 30-band photometricredshifts. By comparing these photometric redshifts with 10,800 spectroscopic redshifts from the zCOSMOS bright and faint surveys, we find a precision of σΔz/(1 + z) = 0.008 at i+ < 22.5 and σΔz/(1 + z) = 0.03 at 1.5 < z < 4. We derive the stellar mass function and correct for the Eddington bias. We find a mass-dependent evolution of the global and star-forming populations, with the low-mass end of the mass functions evolving more rapidly than the high-mass end. This mass-dependent evolution is a direct consequence of the star formation being “quenched” in galaxies more massive than ℳ ≳ 1010.7 − 10.9ℳ⊙. For the mass function of the quiescent galaxies, we do not find any significant evolution of the high-mass end at z < 1; however we observe a clear flattening of the faint-end slope. From z ~ 3 to z ~ 1, the density of quiescent galaxies increases over the entire mass range. Their comoving stellar mass density increases by 1.6 dex between z ~ 3 and z ~ 1 and by less than 0.2 dex at z < 1. We infer the star formation history from the mass density evolution. This inferred star formation history is in excellent agreement with instantaneous star formation rate measurements at z < 1.5, while we find differences of 0.2 dex at z > 1.5 consistent with the expected uncertainties. We also develop a new method to infer the specific star formation rate from the mass function of star-forming galaxies. We find that the specific star formation rate of 1010 − 10.5ℳ⊙ galaxies increases continuously in the redshift range 1 < z < 4. Finally, we compare our results with a semi-analytical model and find that these models overestimate the density of low mass quiescent galaxies by an order of magnitude, while the density of low-mass star-forming galaxies is successfully reproduced.

The X-Ray Observatory Suzaku

High-sensitivity wide-band X-ray spectroscopy is the key feature of the Suzaku X-ray observatory, launched on 2005 July 10. This paper summarizes the spacecraft, in-orbit performance, operations, and data processing that are related to observations. The scientific instruments, the high-throughput X-ray telescopes, X-ray CCD cameras, non-imaging hard X-ray detector are also described.

Development of a Digital Image Database for Chest Radiographs With and Without a Lung Nodule

OBJECTIVE: We developed a digital image database (www.macnet.or.jp/jsrt2/cdrom_nodules.html ) of 247 chest radiographs with and without a lung nodule. The aim of this study was to investigate the characteristics of image databases for potential use in various digital image research projects. Radiologists' detection of solitary pulmonary nodules included in the database was evaluated using a receiver operating characteristic (ROC) analysis. MATERIALS AND METHODS: One hundred and fifty-four conventional chest radiographs with a lung nodule and 93 radiographs without a nodule were selected from 14 medical centers and were digitized by a laser digitizer with a 2048 x 2048 matrix size (0.175-mm pixels) and a 12-bit gray scale. Lung nodule images were classified into five groups according to the degrees of subtlety shown. The observations of 20 participating radiologists were subjected to ROC analysis for detecting solitary pulmonary nodules. Experimental results (areas under the curve, Az) obtained from observer studies were used for characterization of five groups of lung nodules with different degrees of subtlety. RESULTS: ROC analysis showed that the database included a wide range of various nodules yielding Az values from 0.574 to 0.991 for the five categories of cases for different degrees of subtlety. CONCLUSION: This database can be useful for many purposes, including research, education, quality assurance, and other demonstrations.

Distinct roles for ADAM10 and ADAM17 in ectodomain shedding of six EGFR ligands

All ligands of the epidermal growth factor receptor (EGFR), which has important roles in development and disease, are released from the membrane by proteases. In several instances, ectodomain release is critical for activation of EGFR ligands, highlighting the importance of identifying EGFR ligand sheddases. Here, we uncovered the sheddases for six EGFR ligands using mouse embryonic cells lacking candidate-releasing enzymes (a disintegrin and metalloprotease [ADAM] 9, 10, 12, 15, 17, and 19). ADAM10 emerged as the main sheddase of EGF and betacellulin, and ADAM17 as the major convertase of epiregulin, transforming growth factor alpha, amphiregulin, and heparin-binding EGF-like growth factor in these cells. Analysis of adam9/12/15/17-/- knockout mice corroborated the essential role of adam17-/- in activating the EGFR in vivo. This comprehensive evaluation of EGFR ligand shedding in a defined experimental system demonstrates that ADAMs have critical roles in releasing all EGFR ligands tested here. Identification of EGFR ligand sheddases is a crucial step toward understanding the mechanism underlying ectodomain release, and has implications for designing novel inhibitors of EGFR-dependent tumors.

The First Identification and Retrospective Study of Severe Fever With Thrombocytopenia Syndrome in Japan

BACKGROUND: Severe fever with thrombocytopenia syndrome (SFTS) is caused by SFTS virus (SFTSV), a novel bunyavirus reported to be endemic in central and northeastern China. This article describes the first identified patient with SFTS and a retrospective study on SFTS in Japan. METHODS: Virologic and pathologic examinations were performed on the patient's samples. Laboratory diagnosis of SFTS was made by isolation/genome amplification and/or the detection of anti-SFTSV immunoglobulin G antibody in sera. Physicians were alerted to the initial diagnosis and asked whether they had previously treated patients with symptoms similar to those of SFTS. RESULTS: A female patient who died in 2012 received a diagnosis of SFTS. Ten additional patients with SFTS were then retrospectively identified. All patients were aged ≥50 years and lived in western Japan. Six cases were fatal. The ratio of males to females was 8:3. SFTSV was isolated from 8 patients. Phylogenetic analyses indicated that all of the Japanese SFTSV isolates formed a genotype independent to those from China. Most patients showed symptoms due to hemorrhage, possibly because of disseminated intravascular coagulation and/or hemophagocytosis. CONCLUSIONS: SFTS has been endemic to Japan, and SFTSV has been circulating naturally within the country.

<i>In vivo</i> evidence that erythropoietin protects neurons from ischemic damage

Erythropoietin (EPO) produced by the kidney and the liver (in fetuses) stimulates erythropoiesis. In the central nervous system, neurons express EPO receptor (EPOR) and astrocytes produce EPO. EPO has been shown to protect primary cultured neurons from N-methyl-D-aspartate (NMDA) receptor-mediated glutamate toxicity. Here we report in vivo evidence that EPO protects neurons against ischemia-induced cell death. Infusion of EPO into the lateral ventricles of gerbils prevented ischemia-induced learning disability and rescued hippocampal CA1 neurons from lethal ischemic damage. The neuroprotective action of exogenous EPO was also confirmed by counting synapses in the hippocampal CA1 region. Infusion of soluble EPOR (an extracellular domain capable of binding with the ligand) into animals given a mild ischemic treatment that did not produce neuronal damage, caused neuronal degeneration and impaired learning ability, whereas infusion of the heat-denatured soluble EPOR was not detrimental, demonstrating that the endogenous brain EPO is crucial for neuronal survival. The presence of EPO in neuron cultures did not repress a NMDA receptor-mediated increase in intracellular Ca2+, but rescued the neurons from NO-induced death. Taken together EPO may exert its neuroprotective effect by reducing the NO-mediated formation of free radicals or antagonizing their toxicity.

Development of functional human blood and immune systems in NOD/SCID/IL2 receptor γ chainnull mice

Here we report that a new nonobese diabetic/severe combined immunodeficient (NOD/SCID) mouse line harboring a complete null mutation of the common cytokine receptor gamma chain (NOD/SCID/interleukin 2 receptor [IL2r] gamma(null)) efficiently supports development of functional human hemato-lymphopoiesis. Purified human (h) CD34(+) or hCD34(+)hCD38(-) cord blood (CB) cells were transplanted into NOD/SCID/IL2rgamma(null) newborns via a facial vein. In all recipients injected with 10(5) hCD34(+) or 2 x 10(4) hCD34(+)hCD38(-) CB cells, human hematopoietic cells were reconstituted at approximately 70% of chimerisms. A high percentage of the human hematopoietic cell chimerism persisted for more than 24 weeks after transplantation, and hCD34(+) bone marrow grafts of primary recipients could reconstitute hematopoiesis in secondary NOD/SCID/IL2rgamma(null) recipients, suggesting that this system can support self-renewal of human hematopoietic stem cells. hCD34(+)hCD38(-) CB cells differentiated into mature blood cells, including myelomonocytes, dendritic cells, erythrocytes, platelets, and lymphocytes. Differentiation into each lineage occurred via developmental intermediates such as common lymphoid progenitors and common myeloid progenitors, recapitulating the steady-state human hematopoiesis. B cells underwent normal class switching, and produced antigen-specific immunoglobulins (Igs). T cells displayed the human leukocyte antigen (HLA)-dependent cytotoxic function. Furthermore, human IgA-secreting B cells were found in the intestinal mucosa, suggesting reconstitution of human mucosal immunity. Thus, the NOD/SCID/IL2rgamma(null) newborn system might be an important experimental model to study the human hemato-lymphoid system.

Ionic Conductivity of Solid Electrolytes Based on Lithium Titanium Phosphate

Solid electrolytes based on lithium titanium phosphate were prepared, and their phase, porosity of the sintered pellets, and electrical conductivity were studied. The conductivity was increased and the porosity decreased greatly by partially replacing Ti4+ and P5+ in with M3+ and Si4+ions, respectively. The maximum conductivity at 298 K is for . The conductivity was considerably increased by the mixing of binders such as or with . The main reason for the conductivity enhancement of these electrolytes seems to be attributable to the increase of the sintered pellet density with the enhancement of the lithium concentration at the grain boundaries.

The First Release COSMOS Optical and Near‐IR Data and Catalog

We present imaging data and photometry for the COSMOS survey in 15 photometric bands between 0.3 and 2.4 mum. These include data taken on the Subaru 8.3 m telescope, the KPNO and CTIO 4 m telescopes, and the CFHT 3.6 m telescope. Special techniques are used to ensure that the relative photometric calibration is better than 1% across the field of view. The absolute photometric accuracy from standard-star measurements is found to be 6%. The absolute calibration is corrected using galaxy spectra, providing colors accurate to 2% or better. Stellar and galaxy colors and counts agree well with the expected values. Finally, as the first step in the scientific analysis of these data we construct panchromatic number counts which confirm that both the geometry of the universe and the galaxy population are evolving. Richards argues that the techniques invented for managing this information explosion established an enduring axis between knowledge and the state, and also suggests a powerful new direction for the novel. He illustrates his argument by careful reference to a variety of institutions (above all the growth of the museum) and texts, including works by Rudyard Kipling, Erskine Childers, H.G.
